Justin Thomas came on to get the last out in the eighth.
New York fell 8 ½ games out of first place in the AL wild-card race with 20 games to play.
Seattle scraped together three runs in the early innings off Andy Pettitte (13-12) and hung on from there.
Yuniesky Betancourt drove in a run in the third with a sacrifice fly and then scored on Kenji Johjima's single in the fourth. Johjima scored later in the fourth on a fielder's choice grounder from Miguel Cairo.
Seattle closer J.J. Putz gave up a leadoff single to Derek Jeter in the ninth, bringing the potential tying run to the plate. But Putz retired Bobby Abreu, Alex Rodriguez and Jason Giambi in order to end the game and record his 11th save.
Jeter's one hit in the game moved him within three of tying Babe Ruth for second on the Yankees' career list.
